You can fly from the salt flats to La Paz and then on to Cuzco or Lima. You can also take a train to La Paz and then take a land transfer and boat to Puno, Peru.
Yes, the Amazon rainforest is located in Bolivia. The easiest way to get to the jungle is to enter through the city of Rurrenabaque. This is just a short flight from La Paz.
